The 22-year-old actor - who was arrested on suspicion of driving under the influence (DUI) following the Los Angeles crash - will not affect filming of the new movie with his injury, for which he had "extensive surgery", Bay has promised.
He said: "I spoke to Shia in the hospital. His two fingers are pretty mashed, but we're figuring out a way to shoot around it, kind of write it in the story."
Bay also revealed LaBeouf has "matured" dramatically since he starred in 2007 movie 'Transformers'.
He added: "The kid really has his head together and you know, he's only 22. He's doing a great job on this movie. He has really matured since the last one and I love working with him."
Meanwhile, debris from LaBeouf's crash - which police have now confirmed was not his fault - has been put up for sale on auction website eBay.
Some of the remnants from the truck which LaBeouf drove into are being sold for up to $200.
